The formatting issue that you’re describing is known to impact the Cite While You Write plug-in that Apple developed for Pages 6:
If you’ve been making Time Machine backups of your hard drive, and one of these images contain a backup of the Pages 5 app file, I’d suggest reverting to that previous version of Pages to resolve this problematic behavior.
