Have you (or someone) edited the temporary citation delimiters to normal parentheses rather than curly brackets? This would cause Endnote to attempt to replace anything it finds in those parentheses.
In your document you can check by going to the endnote tab and opening the bibliography menu in word (only changes it for the specific document) - or in preferences (changes it for all documents). These settings are in the attached images.
