craftpk I am not exactly sure how we can help, without knowing if there are error messages and if you have tried making a copy and converting to temporary citations and checking that all the citations are there in curly brackets and perhaps running it thru a second conversion - converting it to plain text (the temp citation version) and then trying the update step, this would remove any corrupt citations that might be causing a problem.
