I can’t find a way to update a style so that all journal names appear in upper case. Is this possible, and if so how would I do it?

If this would satisfy you MOL CELL then you can use the options shown in the attached image – it looks like it is all caps in the selected text, but the output is small caps.
I believe you could add a column and enter each journal title in all caps as Abbr 3 column and direct the output style to display that column. I didn’t test that though. review the journal terms list KB article here: http://endnote.com/kb/82228
