In Endnote, make sure your style is showing in the dropdown.
Start from a style which has numbers.
Edit>Edit Output Style, select Edit “your output style”
go to Citation, template. Select the words Bibliography Number. and any punctuation (if want the punctuation, otherwise delete the it) and then in the Endnote bar, select the A with the superscripted 1.
make sure the sort options (in order or appearance or alphabetical) are what you want. These are usually set first in Bibliography options, then Citation sort is usually the same as bibliography.
There are further instructions in the Help funtion and in the Endnote PDF manual installed with your software.

what about moving it?
I am using endnote x2

when I apply this style, the in-text reference is added as a superscript before the comma or period at the end of the sentence; the correct style is to add it after the comma (or period). so now how can I move the superscript in-text ref to after the comma?

The position of the reference is dictated by where you place it, not by any rules defined by endnote. Therefore if you select the number and cut it and move over to a position after the comma, and paste it. it will be where you want it to be… -
You can also just delete it and then move the cursor over to just after the comma and reinsert the reference.
I am using Endnote X5 and the latest version of Word. My output style puts citations in parentheses ratherthan as superscripts. I have read the instructions on how to change an output style, but when I try to do it I cannot find anything in any menu bar that show the superscript format. What am I missing?
You need to identify an output style that superscripts the number. For example, Nature which I have attached.
Or you can edit the output style you are using and edit the citation template. there you select it and there is a superscript option.

Open endnot library > Make sure the style selected in word is same as what selected in endnote (Open your library in Endnote > Edit > output styles > Check whether the same font as in word).
To edit font:
Edit > Output styles > EDIT “STYLE NAME YOU SLECTED” (on top of the list of styles in output style) > new page opens > left tabs select TEMPLATES under CITATIONS folder > In the TEMPLATES page, select the “Style name you selected” and select superscript from the top row of font styles (Font, bold italics, A’ etc.). Also, you can add a paranthesis [] before and after the reference number.
FINALLY, Dont forget to hit the “update the citations and bibliography” button under ENDNOTE tab in WORD file.
