Has anyone else had this problem?
I’m finding that when I run a sync not all my references upload to the web, and when I sync my second library not all the references are transferred to it. There are no sync errors.
Any suggestions?

Sorry about that. Before you sync again, can you check for duplicates in your EndNote desktop library? Click the references menu/find duplicates. If there are duplicate references found, delete the duplicates, then sync the library.
If that does not resolve the problem, please give Support a call at 1-800-336-4474, press option 4, then 1.

Sorry, so what was the solution to this problem? I have exactly the same issue - I have 1792 records in my online endnote (half of which are duplicates but let’s cross that bridge later), and I only have ~1600 records in my desktop endnote after syncing finishes. Not to mention all of the references that endnote desktop ascribes to my groups have no reference data, just attachments… argh!
