PubMed Journal abbreviation functionality

In the reference databases made with EndNote versions X3 and lower the abreviated names (NLM title abbreviation) of journals would be listed under the field Journal, while the full journal name would be listed in the field Alternate Journal. In X4 the Connection filter for PubMed (NLM) puts the full journal name in the field Journal and the abbreviated name in Alternate Journal. How can I correct to the old situation, since my database of 6000 entries lists abbreviated names under Journals, while in new additions it is just the reverse.

You need to explore the Journal Terms list facility in Endnote, which removes any need to modify the journal fields.  That together with editing your style to ensure the correct “column” of the terms list is used for your specific style.  

See http://www.library.uq.edu.au/endnote/journal_terms.html.  Endnote comes with its own “terms” list as well, in the endnote program installation folder which could be used instead. After replacing the terms list in use,  the Terms list, with the default preferences will be updated automatically from new entries, and  this can end up with new versions of an existing journal name if it didn’t match exactly what was in the terms list, or a new journal name (usually as the abbreviated form) without any other “abbreviations” in the table.  Finally, the auto updated add a  backwards configuration of a journal name (abbrev in 1 and full in column two) - when it has been downloaded from some databases.  So you should turn that off (in edit>preferences> term lists). 

Thank you for your response. I working on what you suggested. I guess that the last sentence refers to endnote4>preferences>term lists. However, you are not clear in what to turn off. Is it “update lists when importing…” or “update lists during data entry”? I got message that the problem of misplacing reference abbreviations has been alerted (see: http://www.endnote.com/enpmalert.asp)..) I downloaded and installed the .enz file, but nothing happened. The abbreviated journal name is still misplaced. Can you enlighten me on that? Just for completeness, I use Endnote X4.0.2 on the Mac.

Checking the PubMed connection file that I downloaded today, I found other errors, like wrong truncation of names with a number of propositions. For example the name Van der Sijs, H was up to X3 listed as Van der Sijs, H, now in X4.0.2. as Van and der Sijs H is seen as a first name. The improvement did not work and the connection file should be examined carefully now before a new release is put on the web.

I turn off them both, as I want to modify any journal term entry and not let it happen automatically. (As a user, I have no influence on the rest of your question.) 

The PubMed connection file has been restored to its former working condition.  It now places the abbreviated title in the Journal name field, and the full title in the abbreviated title field.  The author formatting has also been corrected.
