I have written a book of sorts and have a created each chapter as a discrete Word file. I now have the task of amalgamating them, but I run into a problem in that each chapter has its own EndNote reference library and I wonder how to join all the files without making a mess of the numbering in the reference list, and in the in-text cititions. Any suggestions?

You should be able to merge your documents to create a single bibliography by following the steps found in this article:
