I have two different font sizes in my document. I have a deadline to submit and cannot seem to fix this. Please advise.

Where are the differences in the fonts?
The short fix is to make a copy of your document and use the Endnote ribbon option to convert to plain text and then select all and fix it globally, but it is likely the problem is in the underlying Word template you are using, and not necessarily Endnote.
