I have an in-text figure in my document inserted through endnote, but the reference does not show up at the end in the works cited list.
I am running Endnote X9 with Microsoft Word for Mac versoin 16.17 on macOS Big Sur. Citations in APA 7th

Figures are not citations, and wouldn’t normally show up in a bibliography of a manuscript? Or do you mean a citation in a figure legend isn’t showing up? If you figure is in a text box, word might not be seeing the endnote field. If they are numbered, it may be numbered as “1.” rather than in the right place in an by appearance list.
