Whenever I import citations let say from IEEE I have problems with Material formulas that contain subscripts or other characters. For example Ga(As[sub 1 - x]P[sub x]) instead of proper display. The same occurs when I insert the citation into MS word. Is there a way to fix this problem cause most of my references contain material formulas and will have to correct them manually.

I think Jason is saying if you do a direct export, you will lose the formatting, but if you export a text file and then import using the correct filter, it should maintain the formatting.
If you have the formulas correct in EndNote, it should flow through to Word. To correct in EndNote, open the reference, select the appropriate text and click the subscript (or superscript or capitalisation button) as appropriate.
