I have two groups with many references. The first has 1500 and the second has 2500. In the second group there are included all references of the first group and in addition 1000 more. I would like to know which one are these 1000, that are only in the second group.

So you can use the Combination Group option:
Creating a Combination Group
To create a combination group:
From the Groups panel, select Create from Groups to display the Create from Groups dialog.
Enter a name for the combination group.
In the fields under the Include References heading, select up to 10 custom and/or smart groups to use as your search criteria.
Use AND, OR, NOT to include or exclude custom and/or smart groups in your combined group set.
You can also use the Add (+) and Remove (-) buttons to manage which groups you want to include in and/or remove from your combined group set
So you can do Group 2 Not Group 1 and it would tell you what is unique in Group 2.
