It is actually just true synchronization. Any changes you make on the Web will be reflected on the desktop and any changes you make on the desktop will be reflected on the Web. The logic is to keep the libraries exactly the same between the Web and desktop. See the following forum post:

Once you’ve synced, those records on EndNote online are “linked” to your desktop library. Deleting things from the online library will cause them to delete on your desktop as well.
