why the sync is always from web to desktop? not from desktop to web? when I delete all the references on web, desktop will be empty.
i think it’s a very bad logic.
It is actually just true synchronization. Any changes you make on the Web will be reflected on the desktop and any changes you make on the desktop will be reflected on the Web. The logic is to keep the libraries exactly the same between the Web and desktop. See the following forum post:

Once you’ve synced, those records on EndNote online are “linked” to your desktop library. Deleting things from the online library will cause them to delete on your desktop as well.
